Is there a good source for 4" long pin gauges? Appears Mcmaster-Carr wants $58 a piece and a few google searches haven't found any good alternatives yet.....

When I was looking, I couldn't find a reasonably priced pair of 4" long gage pins so I bought a length of hardened drill rod and cut them from that. The rod I bought is considered "hardened" but it's not nearly as hard as a gage pin.
I know some guys bought the appropriate size of 6" aircraft extension drill and insert them backwards in the body. Something like: http://drillsandcutters.com/43-x-6-cobalt-aircraft-extension-drill-bit/ So that might work for you too.

Use them with solid 1-2-3 blocks for checking alignment VK.

So the longer pins would better show small alignment variations, then?

What about using a long #43 drill bit? Something like this?
